What I miss is the freedom to talk to you like that. I'd almost forgotten that I used to. It feels good. Especially knowing that even if it just looks like I'm being silly and flirty like I would with anyone, I know that you know there's more behind it.

McKay's pretty oblivious to just about anything to do with human interactions. And he's the sort of guy who, even if he suspected something, the most he'd do would be to ask Sheppard about it (in a conversation I would pay good money to laugh at), and Sheppard would handle it very carefully if that happened.
